Is there a way to change the era stat to 6 innings not 9. I would like to get the era in 6 innings not 9 since our kids never pitch 9 innings in a game

Just make sure your "scheduled innings" is set to 6 when you create games instead of 9, and then the ERA will be based on 6 innings. When creating a new game, just click the Options row to set the number of innings. For existing games, if you go to the scoring screen, and click the little "tools" icon, it will bring up a screen that will let you change the number of innings in the game.
Once you have set the innings for a new game, the next new game you create will remember that number as your default setting.

To clarify one point... Not only can you change the default value from 9 to 6 for future games ( game manager > new game > options).... But you can also go into any games already scored and correct it ... but you must do that game by game. Once done, the stats recalculate.
For each game already scored, the steps you do are...
game manager>select the game> select play
You will now be at 'game over screen', from there
tap the option icon (bottom right) and change the inning number
from the default 9 to your user preference, (6 in this example).
Now In your stats for that game, ERA9 will still be calculated the traditional way assuming 9 innings, But ERA will now be modified and calculated using the user defined 6 innings.
Commentary - this modified ERA based on user defined innings was one of the neat foresighted features FTM implemented in it's first release. (smart guys). Long time users will recall the modified ERA stats was called ERG... And after some debate, later version renamed the traditional MLB stat to ERA9 and the modified version based on user defined innings to ERA.

One quick question on era... Our games are schedule for 6 innings but let's assume there is a mercy rule in the 4th do you update the scheduled innings or do you leave it at 6? I assume you leave it at 6.

Yes, you leave it at 6. Just like if a game goes into extra innings, you leave it as "scheduled" innings, not actual innings played.
