Yes, changing the runner to reaching home on error will fix it.
That being said, the runner was on third base. When the batter reached on error, are you saying the runner would not have scored without the error? If the batter had been out at first base, would the run have not still scored on that play? Seems like there could be an argument for the run actually being earned and the batter getting an RBI even though he was safe on error (i.e. if it was a grounder to shortstop, and the shortstop threw to first and made the out, there is a likelihood the runner on third still would have scored even with the out made, and the batter would be credited with an RBI even though he grounded out.)
This is all scorekeepers judgment... not all scoring is cut and dry.

I understand about the judgement call. In reality though, if our third baseman would have been playing back 5 steps, he could have caught the fly. LF was playing really shallow and the runner on 3rd was half way down the baseline to home and would have had to come and tag up. By that time, we would have had a nice double play
Or at least that is how I saw it going down.
I am also trying to give the coach the benefit of the doubt and see it from his viewpoint. Especially since this is for our own team stats, and not official scorebook, I am OK with calling it as it ended up.

On a fly ball, you cannot assume the runner scores unless the ball was hit to the fence when it was caught. My assumption (maybe I'm am wrong) but on a fly to F7 there would still be a play at the plate. You cannot assume that results in a run. This is where you get into the whole "judgement" call. If the fielder is playing shallow the runner probably does not go. Playing deep is a different story. This being a youth league 9 & 10yo, my guess is that runner was holding, or would have been doubled-up on the catch.

That was what I was going to say. I was going to add that the scorer should also consider the possibility that this is a sac fly error situation. Correct, because the run would've scored with or without the error since it would've been a sac fly. The simplest way to figure out whether a run is earned or not is to ask yourself, "Would that run have scored if the error didn't occur?" Yes = Earned Run, No = Unearned Run. Whether you answer yes or no is ultimately a judgement call.
